Hello,
I encountered problem with one footprint connector that i made.
When i use it on the layout, i see small square that forbid me to pass wire at this place.
When i open the footprint with footprint editor, i don’t see these squares.
Someone did already have this problem ?

Might these be zero size pads?
Use block selection in the footprint editor. If that does not work then check the file itself. It is text based and human readable.
I move the square without seeing it like you said.
