My pcb is not updating when I edit the layout. I need tom manually “Cleanup Tracks and Vias” to refill the “holes”. Any advice how to make it instant?
You probably, just need to refill the zone, this is done by pressing the B key.
I know there is a setting somewher to do it automaticaly, but on comlex board it might not be a good idea. And I’ve never tried it in automatic mode.
Using KiCad since 2017 I have never used “Cleanup Tracks and Vias”. Have to search where it is 
I also think that what you missed is ‘B’ hotkey.
Since I moved to KiCad I am surprised how fast ‘B’ works. In Protel 3 I used for 20 years I always left filling zones for the last design step as one filling could take many seconds. And if I had there a GND via but not connected with track then GND filling took much longer. I noticed it when I had about 7 such not connected by tracks vias and I had to wait for GND filling 20 minutes.
So even KiCad is very fast in it I think doing it automatically after each your click is not a good idea.

By the way the setting to do it automatically is here
But I don’t find it a good idea on complex board to reflood the zone after each track drawn.
