I’m a relatively new user myself… so might not be right about this… Anyway, my guess:
The PCIe connector includes a partial PCB outline (the white Edge.cuts layer) to define the shape of the PCB around the connector. I reckon once you have a partial outline like this, the copper pour might not form any more until you define a complete PCB outline connecting the endpoints and enclosing your whole PCB?
