It seems that pin 6 of this IC is special, whether it’s a Power Input or a Power Output depends on which configuration you run it in, i.e. whether you use the internal voltage regulator or not. So you will need to modify the pin type accordingly.
As for J1’s VUSB and GND, did you edit the library entry of the connector, or the copy in the schematic? If the former you have to reload the schematic symbol from the library. Changing the type of those pins to Power Output ought to fix it. Some of the USB connectors, e.g. USB_B_MICRO already have them set to Power Output. Otherwise use PWR_FLAGs.
