I used TopoR Lite on some kicad boards and it worked until I put mounting NPTH holes and drc then says it is too close.

I manually moved the traces. When I switched them to plated through holes like other vias still too close maby because a net was not attached to them?

It kept traces out of keepout areas but that is not at the footprint level is there something i can do there to just use the autorouter TopoR?

Freeroute seemed to understand them and communicate fine and keep traces away so I was wondering if it was a setting?

On this forum there is very little expertise for external auto routers. You might want to ask on their support platform. (Especially as it is a non-free product)
