Experience, and you gain that by practicing. I usually start with a rough selection of putting footprints together that are also connected in the schematic. Looking at ratsnest lines also helps a bit to untangle all the stuff, but I’m not aware of a simple solution that always works. (Or: You can pay someone else to do it for you. This will become expensive quickly, but it’s “simple” for you.
