Here is the 3d rendering of my PCB in Kicad where you can see these 6 cutouts
However when i upload it to JLCPCB they are not coming through as holes, any ideas what im doing wrong during gerber file creation?

I have resolved this by actually reading the settings JLPCB require from Kicad

These holes looks being NPTH. When generating drill file you can have separate file for PTH and NPTH.
I have never ordered anything at JLPCB, I have never even seen their homepage so may be it is impossible what I suppose.
Didn’t you send them only PTH drill file alone?

Drill holes do not belong in a Gerber. The Drill file (.drl) takes care of that.
An alternative is to replace the NPTH footprint
(mount hole) pads with a copy of pad 4, 5 or 6 (renumbered).
