WIll it be possible to specify different pad sizes on different layers? Will it be possible to specify “suppress unconnected pads” on inner layers, the isolation then measured from the hole wall?
v5.99 does include the ability to vary aspects of the pad in as far as removing unused inner

Is this available for pads as well? I thought it was only for vias for now. (and your screenshot only shows vias)
It is not possible to specify different pad sizes on different layers in version 5.1.9. However, it is possible to suppress unused pin pads and via pads on different layers in V5.99. This option can be accessed by selecting the “Selection Only” option. Check the below screenshots for your reference.
