I have a 2 layer board with no net filled zones on both sides which I want to connect with vias. Do I just place a via on any of the 2 layers and expect it to have connected both layers together?

What version of KiCad are you using?
Using revision 5 which is most recent.
You can try using the via button in the left-hand tool bar (right below the route tracks button), but I suspect it may not work as you expect because the fills don’t have nets assigned to them. But, I could be wrong for exactly the same reason.
Just out of curiosity, why do you have flood fills w/o nets? And why bother to electrically connect them? Sounds like a recipe for unintended RF interference as those fills float to whatever RF level they find.
Its a board with different ground references so I cannot simply choose just 1 reference and fill it with that net. Maybe I shouldn’t fill any of the board.
That was the first thing I was wondering.
The second thing is, “How will the Gerbers work out?”
@pager48 At the moment I do not have an answer for your query. Perhaps some of the exceptionally skilled KiCad users on this forum may have a workaround that I’m unaware of.
You can have multiple fills on the ground net references by giving each zone a different priority level.
