Hello to all of you,
I am creating a PCB and I have arranged the components respecting the rules of minimum distance between them.
But this distance is nonsense. For example, two holes are 3.93 mm apart.
Does it matter? Is it better to use multiples of the pitch values (2.54 mm).
And is there a method for doing this (placing components on a grid)?

I think you need to be a little more explicit with your question.
Are you currently working on the Schematic or the PCB?
Schematics have symbols and PCBs have footprints. Components are placed on finished PCBs for assembly.

You are very unclear.
What rules?
My rule is to align footprints by courtyard rectangles.
Distance between holes typically mean center to center.
In this case if it is nonsense depends on their diameters.
Doing what?
Placing with 2.54mm pitch?
Using 2.54mm grid will certainly help to place footprints with 2.54mm pitch.
