You are trying to write your new library to wherever your OS chooses to store the stock libraries.
Kicad is warning you that you really don’t want to do this. You need to choose a location in your user space where you do have write permissions to save your own libraries.
If you actually stored your carefully crafted library together with the stock libraries, the next time you did an upgrade, all your libraries would be overwritten. The warning is to help stop you from making this error.
