In a project, I have used the User.2 layer on my pcb for holding some fabrication data.
How can I make kicad realize that this layer should be shown on bottom (and not top) in 3d view?

Unless I’m unaware of that feature, you can’t do that.
However you should be able to export the step file and edit it in freeCad (or any other 3D CAD)

Actually the mentioned layer is not supposed to exist in the final step file at all. It is just meant for 3d view purposes in kicad and is only for me : D.
It’s a new feature in KiCad V9, but you can use user layers as top / bottom pairs. See:
Note: I have not tested / verified this. I’m still on KiCad V8 myself).

I have already tried it and set User.2 from Auxiliary to “off-board, back” and then saved pcb and opened the 3d view; but User.2 layer is still shown on top.
I don’t know, whether I am missing something or it is not working…
I can confirm that this is not working. I’m not sure if it is intended to work the way you and me assume. But this would make sense. Probably worthy a bug report, I’ll open one
